DISCLAIMER: This is in no way considered expert advice; if you have hardware issues with your computer, your best bet is to take it to a professional.

I had a similar issue with my desktop PC while doing some audio encoding; completely lost right channel sound. I was stuck, so, I sucked up my pride and went to my local MicroCenter to ask for help. The tech there suggested that my onboard sound card may have been overloaded; playing audio and encoding at the same time caused it to use up all of the data “pipes” on the card. Basically, the encoding was taking up some of the available bandwidth used to play audio. This explained why it worked again once I stopped encoding and played a new sound file. I bought a new sound card for my computer and was able to encode and play music at the same time.

@Chris

Thanks for the heads up. This sounds close to my experience as I was attempting to make garage band skip around while playing rather quickly (and unsuccessfully)
